  2. 2 Sequence Alignment Types ofAlignment 1. Pairwise Sequence Alignment Apairwise alignment consists of a series of paired bases, one base from each sequence.There are three types of pairs: (1) matches = the same nucleotide appears in both sequences. (2) mismatches = different nucleotides are found in the two sequences. (3) gaps = a base in one sequence and a null base in the other .

  3. 3 SequenceAlignment Substitution: replacement of one base by another AAGA AACA Insertion: addition of bases into the sequence AAGA AATGA Deletion: subtraction of bases from the sequence AAGA AGA

  4. 4 SequenceAlignment Alignment of two (pairwise) or more (multiple) sequences is performed by identifying overlapping regions and positioning parallel positions one against the other
